Jeff Hughes netted a penalty to give Notts a 1-0 lead early in the first half but in the second half, Sheffield Wednesday struck back.
Julian Bennett equalised for the Owls on 53 minutes and striker Gary Madine completed their comeback with a goal on 68 minutes.
On top of that, Neal Bishop was sent off for County after picking up two yellow cards.
But Allen told the Nottingham Evening Post: 'It was a good performance but I still think we can do a little bit better. I'm always striving for better.
'It's a measure of how far we have come pretty quickly with our new squad that I'm disappointed going away to Sheffield Wednesday and not getting anything.
'The expectation has gone up because I know they can do it.
'We played some really good football. We got it down and played a lot more football. Going away to places like Hillsborough you have got to keep hold of the ball and be confident on it and we were.
'Jeff scored a good penalty and it was a good set-play that led to it.
'I will look at the goals we conceded, but when we did go behind the players kept going and we still had two fantastic chances to equalise. They were both great opportunities and we really shouldn't have left there with nothing.
'You could have an inferiority complex playing at Hillsborough and be overpowered by the atmosphere, but we weren't."
